Thank you for testing Diffinery this carefully, and for making the whole kit rerunnable. This is exactly the kind of report that helps most.

You're right on each point. Here's what we found:

1. **Issues over GraphQL.** Our GraphQL API only covered pull requests so far. That's why `gh issue list` comes back empty and `gh issue create` can't find `CreateIssueInput`. We're adding issues: list, view, create, comment, close and reopen, edit, and issue search.
2. **Run, job and workflow IDs.** The REST API returns our internal text IDs where GitHub has numbers. We're switching them to numbers.
3. **`gh` inside CI.** `/api/graphql` refused the job token outright, so every lookup looked like a missing repository. The fix lets the job token use GraphQL with the same per-scope permissions it has over REST.
4. **Imported merged pull requests with 0 commits and files.** Looking into this now.

The two small ones, relative refs like `main~1` in compare and web links in the MCP tool results, are on the list too.

We'll update this issue as each fix goes live on diffinery.com, with the commit, so you can retest on your instance.
